چکیده

MOTIVATION Permutation tests have become a standard tool to assess the statistical significance of an event under investigation. The statistical significance, as expressed in a P-value, is calculated as the fraction of permutation values that are at least as extreme as the original statistic, which was derived from non-permuted data. This empirical method directly couples both the minimal obtainable P-value and the resolution of the P-value to the number of permutations. Thereby, it imposes upon itself the need for a very large number of permutations when small P-values are to be accurately estimated. This is computationally expensive and often infeasible. RESULTS A method of computing P-values based on tail approximation is presented. The tail of the distribution of permutation values is approximated by a generalized Pareto distribution. A good fit and thus accurate P-value estimates can be obtained with a drastically reduced number of permutations when compared with the standard empirical way of computing P-values. Table B: One-tailed p-values for F̂ST based on WGS data. †With the exception of the compairison between MKK and MLA in 2014, all p-values are Monte Carlo estimates based on 1000 random permutations as described in Table A. The p-value for MKK and MLA in 2014 is exact, since there were fewer than 1000 possible permutations given nMKK = 4 parasite samples from MKK, and nMLA = 8 parasite samples fr...

Permutation P-values should never be zero: calculating exact P-values when permutations are randomly drawn.

Permutation tests are amongst the most commonly used statistical tools in modern genomic research, a process by which p-values are attached to a test statistic by randomly permuting the sample or gene labels. Yet permutation p-values published in the genomic literature are often computed incorrectly, understated by about 1/m, where m is the number of permutations. The same is often true in the ...

Performance evaluation of different estimation methods for missing rainfall data

There are numerous methods to estimate missing values of which some are used depending on the data type and regional climatic characteristics. In this research, part of the monthly precipitation data in Sarab synoptic station, east Azerbaijan province, Iran was randomly considered missing values. In order to study the effectiveness of various methods to estimate missing data, by seven classic s...

Gene set analysis: limitations in popular existing methods and proposed improvements

MOTIVATION Gene set analysis is the analysis of a set of genes that collectively contribute to a biological process. Most popular gene set analysis methods are based on empirical P-value that requires large number of permutations. Despite numerous gene set analysis methods developed in the past decade, the most popular methods still suffer from serious limitations. RESULTS We present a gene s...

An algorithm for fast preranked gene set enrichment analysis using cumulative statistic calculation

Gene set enrichment analysis is a widely used tool for analyzing gene expression data. However, current implementations are slow due to a large number of required samples for the analysis to have a good statistical power. In this paper we present a novel algorithm, that efficiently reuses one sample multiple times and thus speeds up the analysis. We show that it is possible to make hundreds of ...
